The problem turned out to be that the PDF file was saved using a "Separation" color space (normally you create what the PDF calls "DeviceGray" "DeviceRGB" or "DeviceCMYK". Their are several other ways to define colors, but that is the basic). In this case, white was black and black was white. Fixed in the next release.
